This is about right crater, except one thing isn't clear.
After the madolorian wars there was a Jedi civil war, wich WD mistook for order66.
This civil war was between the Jedi's and the sith.
The sith exterminated all but 1 jedi.

So how come just before the clone wars that the jedi had so many numbers?

The Jedi Civil War occurred about 4000 years before the battle of Yavin (BBY). Not all Jedi died at the time. At around 3950 BBY, the first Jedi Purge occurred where almost all Jedi have been exterminated. Alas, some survived and had almost 4000 years to recover and form the order we know so well before the Clone Wars and the infamous Order-66.

2. Ki-Adi's masters were An'ya Kuro and Yoda.

3. Qui-Gon's only known master was Dooku, but Yoda trained younglings at this time also.

4. If you're talking about the Second Sith War, or Old Republic Insurrection, also known as the Jedi Civil war, Play KOTOR1 and win as a good guy. They are taking the good ending as canon.
